I read another post that said to go to System Preferences > Networks > Select my connection on the left, click Advanced and uncheck a box that routes all traffic, but I don't have that option. It is only Safari that I cannot connect to. I thought this was just a VPN issue, but it turns out that I can connect to those websites if I use Firefox.
It has always been the case that if I am connected to the VPN, Safari will not connect to any websites on my company domain. I have a 27 inch Mid 2011 iMac running OS X Lion 10.7.5 and I connect to a PC at my office for work using the built in Cisco IPSec VPN and Remote Desktop.
